    Ok, I just delete the second /includes folder and all seems to be working fine.

    Now I will try to install IH2, Should I install each individual file inside each folder one by one to make sure I get it right the first time.

    Im looking at the downloaded files that IH2 has as default. And this file

    Store_Root/includes/modules <-- Inside this folder are two folders & two .php files. One of the folders is named YOUR_TEMPLATE when I go to my rood directory and look under public_html/includes/modules I do not see this file named YOUR_TEMPLATE or lite_orange which is the name of my template. So where would I install this folder so IH2 would work properly.

    I always have a Zen Cart Files folder that has all the original Zen Cart files and any original mod files.

    Then I have a Zen Cart Projects folder that has a sub folder for every site. Inside that site folder is a mods folder with a folder inside it for each mod added to that site.

    One of the first things I do, is to change any folders named your-template, custom, etc to the name of the custom folder for that site. In you case, it looks to be lite_orange.

    Once I have renamed any custom folders to my template folder's name, I compare any files to see if they are changing anything in a standard Zen Cart install.

    You may find (as you did here) that the mod is adding a custom folder where none had been in a standard install. That's not a problem. If nothing in the new template folder changes an existing file, just let the install add the directory to your site.

    When looking at new items in custom folders, it's always a good idea to compare them with the template_default files.
