Upgrade ########-up: advice please

Hi,

I cocked up my install from 1.3.8a to 1.3.9e and now I don't know what to do for the best. I forgot to uninstall the payment modules before I did the upgrade. Even so, at the moment I've got a working build using PayPal Website Payments Pro (UK) that according to top right in the admin panel is 1.3.9e but I don't have all the Cardinal 3D settings available in the payment modules. Thing is, it's working - punters are creating accounts and doing transactions so I'm reluctant to do anything to break it. I've got a backup of the db and filesystem from before the upgrade but if I revert to that and start again I'll lose the account details for new customers so, can I uninstall and reinstall Website Payments Pro module and add the Cardinal settings even after upgrade? I hope so! Advice please.
