1. Where is the file that payment made or happen?


2. Where is the file that order stored after checkout?



It is not easy and need a lot time that the files loction.

Payment modules are located in the includes/modules/payment folder.

Orders aren't stored in files. they're stored in the database. But your developer doesn't really need to know about this as Zen Cart's core software takes care of creating the order once it receives confirmation from the payment module that the payment has been received or authorised.
