I removed the authorizenet module and now have only authorizenet.aim installed.

For quite a while I have had the "duplicate sort orders" statement at the top of the payment module page. However, I don't see duplicate numbers anywhere. Can you explain why this would be and where I need to look for other sort order numbers?

If you are using 0 Sort Order on them and then on some using Sort Order Values, you will have a problem ...

So with Sort Orders on Shipping or Payment modules either use ALL as 0, or set a unique value for each module installed ...

NOTE: Order Total modules always need Sort Orders and usually the defaults are correct ...

Do I give a sort order number even when the particular module is set to "false"? For instance, I am not using the e-check module, however it is installed but set to "false" so that the little activity button is yellow. (Meaning it is not active). Do I still need to assign sort numbers to inactive modules?

Modules set to False should be removed ... they have no purpose other than to cause future problems on a Live site ... so be safe, and REMOVE anything you are not using rather than setting them to disabled ...
