    It would be wise to check each mod's support thread for info on compatibility with the latest version. You can also read the thread on "Mods compatible with v1.3.9", though I don't know if it has been thoroughly updated for v1.3.9h.
    Lastly, you can compare the file list for each mod with the changelogs for Zen Cart to see if any mod files have been touched.

    Should my mods be placed in an override folder as well? I'm thinking not but just thought I'd ask.

    Also, do I do the overrides system for any and all changes that I have made to core files? i.e. email, classes, defines, etc?

    One more question...what about defaults that come with zen-cart. Shipping/payment options, music, genre, records, etc. These would be files that I would never have the use for.

    In an effort to keep my files under control size wise, can I remove these files or will they impact my site?

    Yes and mos well constructed modules have folders named "my_template" that you must rename to your template name

    Remember the RULE??

    /classes has no "classic" folder - - most do not touch those files but if you do I suggest you adopt placing some word or phrase in the commented head of the file
    I enter *kobra

    That way, when an upgrade is in order these files that can not be overridden can all be located using the dev tool kit and searching for "kobra" & now I have a list of the files I have touched in addition to those that are in overrides folders

    I would not - - The complete default files set is only about 20K so there is little economy in this area
