sitewide markup problems

hi ppl i just upgraded to 1.3.9h "from e" and sitewide markup stopped working , i have tryed removeing the entry's from sql and reinstalling , it still not working , has anyone had the same issue after upgradeing , has there been some core edits ? .

we have been useing zen for 12 months or so and it has been working realy well :) , any help appreasheated

we have the latist php , and linux hosting enviroment so i don't think its a issue there
