Ever since upgrading from 1.3.8a to 1.3.9e and also installing Paypal Website Payments pro, I have a very high number of customers not being able to complete their checkout.
Is there anything in the upgrade from 1.3.9e to 1.3.9h that might help this? is there any known issues with 1.3.9e and paypal website payments pro?

There were various fixes, including things related to PayPal, in 1.3.9f and 1.3.9g and 1.3.9h.

The lists of changed files can be found in the /docs/ folder, so you can use that list not only to identify which files to update, but also check whether you've customized any of them.
