The additional images went via FTP. Did your ftp program use BINARY mode to send them? It could be that they we sent in ascii mode.

Look at your setting in
admin > catalog > product type > general > at far right select "edit layout > look for Show Product Additional Images > make sure it is set to "1"

Additional images are there, for some reason they are being hidden, I have seen this before but i can't remember where (I'll have a look soon)
You seem to have a partial install of image handler, that shouldn't cause a problem unless it is a very very old versions

Ok either complete the install of Image handler or remove it completely as something is screwy with the code for additional images, the additional images are there, just look in the source code, but something not right, and i can't figure it out.
Zencarts classic template doesn't suffer this problem,
Image Handler 3 (or the older Image handler 2) don't suffer from this problem either
So my recommendation is either
a) remove image handler completely and go back to the original stock files that you would have backed up
or
b) Install image handler completely, by putting in the correct files and folders and renaming them, in your case all the "your template" folders will need to be renamed to classic
