There's no telling what the PHP looks like, but the header area HTML output is totally custom and uses none of the standard classes or ids (typical Template Monster behavior). It may not work the way it ought to for switching the logo image. Seeing your template copy of /includes/templates/your_template/common/tpl_header.php may let us advise you how to get it done.
I solved this problem by using the same file name/type for my replacement picture. Not really a "fix", more like avoiding the underlying problem.
The problem is in your template not Zen Cart. This is common with Template Monster templates.
Wait till you have to upgrade your software and see what kind of problems you will face.
