I just upgraded an old cart to 1.3.9h and something must be missing. If you try to access the sitemap, it only shows the page not found sitemap. I've reuploaded the pages folders for both the sitemap and not found pages just in case. What else could have gone wrong?

yup, that's what I'm using and getting the not found page. I've got ultimate urls installed but that shouldn't make a difference.

I suspect that's the problem - have you tried turning it off?

ah, there's something else at work here. None of the pages besides the products and so forth are working. So most likely something with the ultimate seo urls instead.
