We are using ZenCart v1.3.9h and have some questions regarding tax calculations.

What is the best way to create custom additional tax calculations or complex overrides at the state level? If I'm going to sell tobacco products and there are more complex calculations that go into the final price for a customer within NY state - how would I make those modifications? I'm assuming it can be done somehow.

Additional detail: The scenario is I would have to take into account a products wholesale price in the tax calculation for specific states and charge a rate on that in addition to the standard tax calculation.

I do not have experience in PHP but I have used other languages before so any specifics on what file/general modification would be appreciated. Is something like this supported within Zencart so that any version upgrades won't wipe out any modifications that are made?
