Found the php files in developers tookit -
confirmation; payment and shopping checkout php files
but after reading other questions on here have become confused...
(wots new? ha) ... this is input for seller or buyer? I thought it was for the seller surely?
So if it IS for the seller do you need to put those instructions in all three php files?

No, the "Special Instructions" is a "Comments to seller" box where the BUYER can type in any special instructions they want to tell the seller about their order. Sometimes this might be used to say "Please be sure to mark fragile since my UPS driver isn't so bright." or maybe "This is a gift item. Please do not include price on packing slip in box."
It is NOT for the seller to give instructions to the purchaser..
