copying files into 'custom' folders

instuctions like below appear in a lot of Mod install instuctions:

Copy all the files in 'custom/' folders into your own custom folders making sure to maintain the same
folder structure.

If a mods folder structure is:
includes/templates/custom/templates/php file

my folder structure is
includes/templates/my-template/templates

were do i put the mods php file?
i mean does 'my own custom folder' mean my installed template folder?

That's right. Anything like /custom/ or /your_template/ is to be replaced with the foldername of your custom template.

Most mods don't need to have their files copied individually; if they are in the correct structure already, all you have to do is change any /custom/ names and FTP the whole /includes/ folder to your site, where everything will drop into place.

Just put the file in includes/templates/my-template/templates

Think of the word custom (some mods use YOUR_TEMPLATE) as a placeholder for the actual name of your custom template.
