Not sure about SSL

I am running zen cart 1.3.9h and have installed SSL for the first time.

It appears to be working https://www.mysite.com opens fine.
However when I click on a link in my site then it opens it with HTTP://

I also try to log in as customer and it shows as HTTPS://
but after I click on a link it goes back to HTTP://

Shouldn't Https be runnign always???

No. Zencart decides what pages need to be secured. Running the whole site under SSL can cause your store to load slowly. It looks like your site is operating properly.
