No URL yet, but need to set up a website that sells carpets and also rugs. The carpets area will have a completely different style to the rugs area on the site. So thats why I need to be able to set up two different templates.

If they're different product types then you can easily have a different layout on the product pages, because each product-type you create has its own product_info_xxxx template. And that way all the other aspects of the site will be identical.
It really depends on how "completely different" each "style" really needs to be and why, and where.
