I have a cart (not zc) in the root, and installed zc (1.5) in a subfolder, I have SSL activated for the older (not zc) cart, and need to check if I can turn it on for zc w/o problems.

I am planning to install a second zen cart on a domain which has one already in the root, is it possible to share the login informations of both carts, so that the user doesn't have to register twice? They are both zc (1.39h in root, and 1.5 in subfolder).

An SSL Certificate is specific to a Domain name. Whatever scripts you choose to use within that Domain name can use the Cert without problems. Caveat is that it does not apply to Sub-domain names as they are treated different.
domain/scriptone - ok
domain/subfolder/scripttwo - ok
something.domain/ - not ok
Having two ZC that use two databases and one login is not doable with custom coding to bridge the two. If both use the same the database it would work but then again, having two ZC using the same database is not the norm.

Sorry, it was a typo. Custom coding "would" be needed to bridge the two databases.
