my website is setup as
www.Site.com/zencart to get to the cart
Is there anyway to change it to /store or shop instead?

Yes: rename the folder, and update your 2 configure.php files accordingly. Explained in this FAQ article which I found by searching for "rename": http://www.zen-cart.com/content.php?...that-directory
