I have had some problems regarding customers orders disappearing from view altogether when we refund a customer via PayPal.
I am using EXODUS theme.

If the orders are disappearing, then that suggests that whatever you're doing to update their status is setting their orders-status to 0 or to a number that doesn't match the list of orders-statuses you've entered in your Admin->Localization->Orders Status screen. If you've changed those statuses and deleted any of the original values, then you'll need to edit your PayPal module's settings and re-select the correct status to set orders to.

That tells me that your Default is set to something that's invalid, and you should go fix that:
Go to Admin->Localization->Orders Status, click on Pending, click Edit, and make sure the "Set as default" box is checked. Then click Save.
