Coupon is applying to more items than it should.

Used to have no issues using coupon codes, but lately it seems to be applying to most any item added to the shopping cart. My current coupon code has 'Top' level denied and then 4 products specified to 'allow'. When I added products to the cart and apply the code it gives it to most items in my cart. This includes the items it should be discounting, but also others that it should not. There are some items that do not receive a discount though so it's not that it is just applying it to everything.

Here is a shopping cart loaded with 7 items. The first 4 are the coupon items. The total for the items is $406.87 and the total for the 4 coupon items is$ 285.96. When I proceed to checkout it is giving a discount of -$37.33 when it should be 10% of the $285.96

Upgraded from 1.3.8 about a month ago.
Upgrade was not done through site. I went through what I believe was official procedure, but ran in to issues and broke site for part of a day. Thought I had everything fixed though.
Have bongo international module, paypal payments standard
FTP and ZC_install
PHP Version: 5.4.30 (Zend: 2.4.0)
Database: MySQL 5.5.37-log
Noticed the issue within the last 3 weeks. Did not use coupon codes for a while before that though. Never noticed problem before upgrading to 1.5.1
Store has been online for about 4 years.
