What are your settings on the Modules ... Order Total ...

These are the default settings, if you use different settings, is there a reason?

yes, those are my settings, i only changed the ot_coupon to 99 and 110 to see if i could get a different result.

ok, i found some old threads about coupons and started trying different things. i found that the free shipping box was checked, so i unchecked it. it worked...ahh but not so fast..it only worked with an alternate payment method and not the NMI module that takes the credit card info. (worked with payment by check or money order)

so i am sure there is a line of code in the NMI module that does not take into account any discounts and captures the total to be charged to the credit card from some other place rather than the grand total.

I haven't heard of NMI but there are a whole bunch of osCommerce payment modules that don't properly handle discounts; yours might have a similar problem.
The guidance I wrote on this topic won't exactly convert to Zen Cart since the filenames, etc. are different but it might give you some ideas.

Alternately, you could just switch to a standard payment module such as Authorize.net or Paypal which is well supported by Zen Cart.
