Does anyone know how to get rid of the white line below my header logo?

Also, how do I change the links in the sideboxes to be a button image? Where do I upload them and what file do I have to edit?

You are using a pre 1.3.x version of ZenCart and unfortunately I did not retain the CSS files from before...but you can look in your stylesheet.css for the correct class for the sideboxes and adjust the padding..note this might apply to the space between the sideboxes also.

Also, how do I change the links in the sideboxes to be a button image?

Not positive what you are seeking here, but if you want to remove the entries in the side boxes and make them each 'buttons' this will require a significant amount of hard coding and would be a bit simpler in the essentially tableless 1.3.x version.
