Is it possible to assign different product numbers to each attribute?
For example:

AND

product#: 93335 for 12-Pack batteries

Not currently in the way that you are describing. This is a subject called "stock & pricing by attribute" and is not currrently part of the Zen code.
There are a couple of alternatives that you could investigate:
Cross Sell is a mod in the downloads section that allows other zen products to be listed with the one you are viewing. Using this you would link the others with the product you want. There is a limit of 6 as I recall. each product would be entered uniquely and you then cross link/sell what you want.
Other is not very eloquent but you just have a separate listing for each

Strange they would omit this feature. Almost every company I've done work for has separate stock numbers for each of an item's attributes.
You most certainly need to keep track of stock for each different item attribute. If you have 4 sizes of a black t-shirt and you are out of stock of M, L and XL but have 10 size S left, the item will show 10 in stock of the item and let the customer add any size to the cart.

I can't agree with you more on the each item having a unique stk#/SKU. From an accounting/inventory schema this is requisite.
It is not specifically an omission as the opensource has grown from hobby apps to serious mainstream apps on several fronts.
It is not just an easy fix: consider first:
One product and three colors not bad at 1*3 or three variations
one product, 3 colors, 5 sizes 1*3*5 or 15 variations
one product, 3 colors, 5 sizes, 3 weights or 1*3*5*3 or 45 variations
The depth that seems to be required gets to be staggering so not simple to implement.
Others have one product available in 80, 100 or some 250 scents. If one were to want to add 3 sizes to this WOW!
