Do I make it a .php file?
Is there a way to have catagories/products automatically show up like they do in the default/classic template?
I am experienced in html and I know some php so I think I can create my own template with a little work I am just a little lost on where to start. I've read the FAQ where they tell you how to set up the folders and everything but where do I go after that?

A template is not a single file; rather it is a group of files placed in particular folders according to what aspects of the default need to be changed.
If you want a different header layout, you will copy tpl_header.php from /includes/templates/template_default/common/ to /includes/templates/your_template/common/ and edit it there. Zen Cart will then look for tpl_header.php in /your_template/; if it is not there, ZC will use the default copy. Repeat for any other elements you want to change.
