    6. If the error/timeout doesn't occur, then begin re-applying your customizations to this fresh site.
The problem with that is that the customizations are extremely extensive - there are at least 7 different add-ons, plus about 20 hours of entering in different tax zones, setting up configs, as well as heavily modified CSS and templating that goes into the code itself. I've paid a web designer a great deal of money to do it.

Starting again from scratch isn't really an option.

It's obviously a database issue, so figuring out what data in the database is causing the issue would be a lot better than being forced to apply all those modifications to new code, which would cost me hundred of dollars in labour. I can do database stuff myself.

If you were to use steps 1-5, and in #4 import your current database, you could at least determine whether the problem has anything to do with code or whether maybe it's related to database-corruption.

You may have already tried running Repair Table and/or Optimize Table procedures on your current database ... but if not, give it a try after taking a backup.

I did 1-5 and the problem does indeed go away. However, the modifications to the site are extensive and would take many man hours to replicate - also, if this problem occured when I had a few thousand products, I don't think I'd be so keen to just start from scratch and enter them all in again, so I was hoping for some way to maybe check the database for what's supposed to be there.

You said the problem went away.
If you imported your own database so that all your products are present, and the problem still doesn't appear ... then either:

    - your main database itself has need for some repair or optimization at the database-engine-level

    or

    - your customization code has busted something somewhere

No, the problem went away when I reinstalled a fresh copy on another server and manually entered in a couple of products.

If I apply my existing database to the fresh copy, it stops working.

I ran myisamchk on the table and it had no effect. Dumping, dropping, recreating and reimporting the data has no effect either.
