Sideboxes disappeared on creating my template

I have made a new template by replicating folders everywhere I see 'classic' and generating a new folder called 'MyTemplate' with the same contents as its 'classic' counterpart. I had only made some minor changes to the contents of 'classic' and am doing this so I can safely run updates without trashing my changes.

I think I have been careful to do this throughout the whole folder hierarchy but for some reason I lose my left sideboxes when I choose the new template. They reappear on selecting 'Classic Green'

Any suggestions as to how I debug this?

That's just a configuration step after selecting your new template ... activating the sideboxes. Admin->Tools->Layout Boxes Controller
