Each time you do an upgrade, I upload the new and do a fresh install delete the zc_install set the permisions to 444 on the confgure.php files, then ftp it back and keep it untouched. I have from 1.2.6 to 1.3.0.5 and compare against the original and the previous version in this case 1.3.0.5 compared to 1.3.0.2 and some how they did get swaped.
In the raw files in you inatall they are fine, it is when you do the zc_install it swaps them. Not a major problem, but something is amiss in the install.
I have done 5 installs now and it is the case on them all. File set zen-cart-v1.3.5-full-fileset-09042006

Could you go to the Tools ... Developer's Tool Kit ...
And in the bottom input box type in:
cc7
And select Catalog/Admin ...
And click search ...

1. I can't see how the zc_install process would cause this, because the only files it manipulates are the 2 configure.php files.
2. I can't duplicate the problem anyway.
