Yes. Configure them as if they were the only one using the account. They will operate cooperatively.
In your PayPal website settings, you can only choose "one" return destination. That's fine. Zen Cart will specify the right one to override the settings when the "other" store attempts access.

Should use your "primary" paypal email address in both stores.

I have a similar situation where I have two stores using one Paypal account. However, when I place an order on one store, the other store receives a duplicate order in it's system.
Any ideas what I'm missing?
