Found the offending 3! Admin - Configuration - Shipping/Packaging - Package Tare weight. Changed it to 0! So simple really!
My complicated shipping rates now work (to an extent anyway - only problem I can forsee is if someone orders 1 cd + 1 book, or in general products from different categories).
Still the best shopping cart around!
