Just checking before I go dive into the source code and hack together something, is there an easy way to send different confirmation emails per payment method?
Eg, if the customer is using COD, then send emails A and B
if the customer is using credit-card, send emails C and D
and so on.

No, at the present time there is no built-in support for this.
You'll probably have to edit the order class to implement it in the v1.3.x structure.
In v1.5.x you will be able to use Observer classes to hook into various events, which may allow this to be done quite easily..
