Just getting ready to install this mod. I see some threads and many many posts about this. Rather than giving myself a headache, can you please tell me what files might need merged or anything like that.

Also, lets say i have a hand written link on my main page. Either way http://www.mysite.com/index.php?main...ndex&cPath=679
or
../index.php?main_page=index&cPath=679.
Is it still going to point to the right place if I use the SEO URLs or will I have to fix all of those?
