Yes. The files will normally simply replace existing files already on your site. Note the folder structure inside the zip file.
You might want to rename the existing files by adding a "z" to the beginning of the filenames just in case you want to go back to the old version of any of those files, but that's optional.

So if I just upload to my root directory then they should be ok?
