Start over from scratch or fix my problems?

I upgraded from 1.3.6 to 1.3.7. I've been seeing too many weird things going wrong w/ my site, and I noticed that some template files were still 1.3.6. Should I go back and compare all the files, or should I install 1.3.7 fresh and start over? If the latter, how would I do it?

That's why I was asking the question... I have not a clue!

I decided to do Winmerge instead of starting from scratch. It didn't take as long as expected. I did find a few old files, and they're now corrected. But my problems still continue...
