I am having quite a few errors that say:
undefined function:zen_catalog_href_link
What does this mean and how do I fix it?

Firstly check whether your admin/includes/functions/html_output.php file is present and uncorrupted.

Next. What version of Zen Cart are you using? What are you doing when you get the error message? And what is the full error message?

I am trying to install my paypal and go to the checkout and it keeps bringing up this:

Note that these files, while named the same, contain significantly different content:
/admin/includes/functions/html_output.php
/includes/functions/html_output.php
Check to be sure you have the right versions of these files in the right places.
