I am completely confused, it may be easier for me just to delete 1.3.5 and download the new 1.3.7 and start again from scratch, im just a bit affraid though that this problem will happen again.

If you can get a good copy of your files on to your site, it would correct a lot of problems ...
Right now, with bad, missing or otherwise corrupt files ... the program cannot run correctly ...

NOTE: once you have v1.3.7 copied to your site ... you will want to run the:
/zc_install and see if you need to Upgrade Database
You indicated you were running v1.3.5 ... this is fairly straight forward to upgrade a database ...

Do you think I should fix the bad/missing files first on my current v1.3.5, or just download the v1.3.7, and see what happens.
Download v1.3.7 and use it to copy all files to your site to fix the bad, missing and corrupt files ...
Then, run the /zc_install to Upgrade your database ...

How/where do I view the files. When I was adding the products into zencart, I was working online, and I didnt have to save.upload my work, so I assume it was going straight onto the server and not onto my computer, if that is the case, can I still view the files through cpanel, or do I have to contact my web hoster.
Working in Control Panel will cause more problems than good so you really do not want to use that for working on your site for either the install nor future upgrades ...
To develop a website ...
1 you need a copy of all files on your computer
2 you need software to manage your files
A) FTP software to move files back and forth between your computer and your website
B) A good TEXT Editor to make any types of changes to files for customization
3 a website to load all of your files to for your Catalog and Admin
4 a database to store all of the data related to your Catalog and Admin
Right now, you have a part of all this ...
What I am suggesting is that you setup your work environment for you site before you jump into things ...
1 Get your FTP program working and able to connect to your website
2 Get a clean copy of Zen Cart v1.3.7 that you will be using to fix your site
3 Copy the clean copy of Zen Cart v1.3.7 to your site
4 Upgrade your database from v1.3.5 to v1.3.7 with the /zc_install
Then, you will be adding one more thing to your site, which is just a Patch or Update to some files from the post in:

This will just bring your PayPal code up to date ...
