relative links

Hi,

I made a backup copy of ZC. I first installed ZC again and then just copy and pasted the required ZC over, as i thought this is quicker then copying every custom folder. I use relative links but the backup keeps pointing to the other ZC files .
How can i use relative links eg calling index.php is the desired backup copy.

I have links here that are from default setup still pointing to the old ZC copy, i haven't touched them?
They are relative links eg home,login
