I to am having the exact problem.
I am using 1.37 and all sales are done through paypal with emails being sent to my gmail account.
After reviewing my spam account it appears as though all order confirmation emails being sent are being filtered into my gmail spam account.

Unfortunately, the only consolation on Gmail doing such things is that Hotmail is usually worse. It's not just a Zencart problem, it's fairly universal.
If you are with a hosting service, it could be that their mail servers are blacklisted, or if you are sending from a non hosted environment, be aware that most home broadband connections are almost automatically blacklisted.
The other common problem is badly formed headers on the email - wrongly specified encoding and charsets, and mail originating from Apache server user nobody. Check the headers of the bounced mail.
This is the problem that I'm having for all of my emails. I have a VPS. It was corrupted and I had to get another one. Since the switch, all of my emails are originating from nobody@*myvpsserver*.com. Although I'm fairly certain it is not a zencart issue, can anyone tell me what settings to change in WHM or wherever?mail originating from Apache server user nobody

Thanks for the information. Unfortunately, the only thing that did was bounce back all emails that are running through my vbulletin forum so I had to uncheck it.
Is there anything else that I can change to get rid of the nobody@*myvpsserver*.com? I'm thinking that is what is flagging emails as spam?
In your Zen Cart Admin in Email Options, there is an option that says "Emails must send from known domain". Try turning that on, because it attempts to override the "nobody" default.
Otherwise, I suggest you contact your hosting company for recommendations.
