When you unzip the template you downloaded to your computer, did it come with a Readme file to look at? It should have unzipped with a file structure. You want to upload that whole file (folder) structure up to your server to the store.
Usually, you create new directories (how many depends on your template). Everywhere you see a "classic" folder, you can create a CUSTOM (replace CUSTOM with your template name) folder. Make sure there's no spaces in the folder names. That can cause a problem.
(I've spent two days solid on Joomla code, so bear with me. *LOL*)
FTP the files of the unzipped template up to your server. You should at the very least have includes/templates/CUSTOM/... and an images/ and css/ folder.
Once you've uploaded everything, go to the backend Admin control panel screen to
Tools-->Template Selection. There should be an Edit button. Click that, and you'll see a dropdown menu with the name of your new template.
Select it. Click Update.
Go to your live site and refresh to see changes.
Now, you said you installed a template and replaced the stylesheet of that template with one for yet a third template, am I understanding you correctly?
You can't replace one stylesheet with another without making changes. You have to change the stylesheet for the template you're using.
