Magic SEO will have this issues ?

To clarify Merlin's earlier comment about code integration with the core code, Magic SEO URLs requires a single line to be inserted into your existing Zen Cart files. However, that line goes into your includes/application_top.php file which is a really key file and not overwritable.
Personally I have no problem with this. It has to be remembered when upgrading, but it's such a quick and easy install that even if you forget when you upgrade, it would take just a couple of minutes to re-install it.

I have installed Ultimate SEO URL (not the latest version) on my Zencart. But now I am considering to switch to Magic SEO URL. But prior to doing so, how do I uninstall Ultimate SEO URL? Thanks in advance.

Delete the Ultimate SEO URL files you copied over and restore the backup files "you saved"
