Probably the easiest way for you to run those commands would be in youe Zen Cart admin > Tools > Install SQL Patches. Follow the directions there, or ask if you need more help.

WARNING: if you manually deleted the categories table entries from phpMyAdmin vs using the Zen Cart Admin and deleting the Categories ...
There are other tables that need to be addressed ...
categories
categories_description
products
products_description
products_to_categories
If you made any specials, featured, sales, manufacturers, meta tags, product discounts etc. etc. there are tables that held that information related to products that were in those categories ...
This begs the question ... Is there anything about the store you need to keep?
Have you designed the store?
Have you customized settings in the Configuration Settings?
Or, is all you did was work with a new install and play with categories, and not add any products, and cleaned out one table and was that categories table manually cleaned out or through the Zen Cart Admin interface?

Well, I did it!!!
Thanks to you both. I did what Glenn said and used Ajeh's command of TRUNCATED TABLE categories; and executed. The zen_categories didn't work. The ID is now reset to 1!
The answer to your questions Ajeh:
I started to do some design work on the store but that's about it. As for the database nothing really except for Option Names and Values. I cleaned out the categories table by manually deleting categories but did it through ZC Admin.
Thanks so much again!!! One problem down, more to go!
Do review your database by listing all the tables and make sure that your tables for:
categories
categories_description
products
products_description
products_to_categories
Are all set to 0 records ...

Since you have no products....read below
If you used Fantastico to install Zen Cart you could use Fantastico to uninstall ZC then reinstall ZC. This would reset your entire database to be clean.
If uninstalling with Fantastico is not an option then delete your MySQL database and optionally delete all of your Zen Cart folders and file. Then do a fresh install of ZC.
