Hi,
Can you be a bit more descriptive about what you are trying to achieve and why?
If you mean the HTML Meta Tags, they are written out from includes/templates/YOUR_TEMPLATE/common/html_header.php if you want to change the order they are sent out. I can't think of any reason why that would be necessary though.

should you include your company name in just your home page title or in all like my home page is

Thats my Company Name and my Tagline
Now my Categoy Mets show up like this

Product titles show up like this

Is it helping or hurting by keeping my Company Name and Tagline in Each Page Title?

I don't know how much background you have in SEO but everywhere that I have read about SEO says that the order of placement does matter. First meta tag should be title of the page, then keyword, then description.
While it might not hurt you on a well ranked page, for those getting started and trying to increase their overall page ranking, the little things do matter.
The script is not "wrong" it is how you interpret it. Leaving one or the other out does make a difference, if you have both tags theorettically it should not make a difference, but algorithms are just that and every search engine has one.... figuring it out is the hard part.

The keywords meta tag is ignored by every search engine worth worrying about so I cannot see how having it before or after the description will make any difference. It will still be ignored wherever it is.
The description tag is not used for ranking, only for display. If the search keywords appear in the description tag then it is displayed in the search results.
Well that is how Zen Cart already does it and it is the opposite way around to what the script was advising.
The only thing that is going to make a real difference to your search engine rankings is to get quality sites to link to you using relevant keywords. You can do all the on page SEO you want but if you don't have those links then you will not rank for any competitive term.
I would interpret it as giving nonsense advice so how can you trust any of it's other recommendations.
People have already figured out that the keywords meta tag is ignored and the description tag is only used for display.
