I 'succesfully' change the name of a side box and added url links to other sites. However, the links only show up when I place my mouse over them, other than that it just looks like an empty box.

That only happens in Internet Explorer as far as I can see - more than likely you have got a peek a boo thing going on - a search for peek a boo should find some help.
