I hope that was fixed on your recent version.

As for the core files, you could actually not changing the header_php files and put them inside main_template_vars.php.

For the admin core files, not much things we can do though. Did you know that you can leave header_navigation.php intact by putting the code inside extra_datafiles? apparently not

As for the template files, you would better off creating new tpl_modules_ files and include them to the template files rather than editing the templates directly - to make it easier for user to enable or disable the module.
