I need to add paypal WEBSITE PAYMENTS PRO. Must I do a full upgrade to 1.3.8 or can I upload only the relevant files. Any direction would be appreciated.

PayPal Website Payments Pro support is only available since v1.3.8/1.3.8a.
You'll need to do a full upgrade..
