How big are your original pictures you uploaded for your categories? The ones on the home page all have different sizes. I don't think image handler is calculating them down for you. I suspect your originals are too small.
If this is not the case, try and clear IH cache. Tools - Image Handler

I have changed all the images to 200x200 and uploaded them.
I have cleared the IH cache as you told, but no changes!

The only other thing to try is to
Remove Image Handler from database
Tools - Image Handler -
then choose Admin, then Remove Image Handler from database
Then see if you get the specified size on the main page. Look at image properties, you should now see the originally uploaded pictures. Let me know when you did this so I can look at the properties.
After you can activate IH again in admin.

i have 2 screenshots:
1) without image handler
2) with image handler
I can't figure it out, you can see at the first screen (when image handler is removed) the size of the original jpg (200x200)
When image handler is on or off the size is always 80x80.

Update:
I have found out why it didn't work.
A couple of weeks ago i installed a "Categories Center Box Module"
from www.numinix.com, with this module you can sort the order of the categories, or you can leave categories.
Probably this module was the cause I couldn't change the size of the images on the main page.
I overlooked the option in configuration/layout settings - Categories - Always Show on Main Page
Now I've turned this option to 1 and yes! the images of the categories on the main page are the size I want them to be.
Next thing to find out is how I can rang the order of the categories instead of alphabetically and how I can leave a particular category out.

In Catalog > Categories/Products > category edit page, you can set the sort order of each category (and each product too).

Why would you leave a main category out?
What if you would just put your not so important category in a sub category? This way it would not show on the main page.
