New Zen cart site question

I have the store setup and it is working fine my question is this, I read somewhere and cannot find again a articule that says something about I need to copy the cart into different template folder or something so if I update the working files will not be over written, as it is now I installed and have everything running in the default folders what do I need be doing here?
