    Well I had to upload them manually witht he file manager on my webhot site. I dont know anything to fix the lines endings being skipped so I suppose I am stuffed

    Any number of unexpected errors can happen as a result.
    There's no point trying to troubleshoot any other issues until you resolve the first one.
    Didn't use ftp, it wouldn't work, that is why I had to do it manually as I said above.

    That's something you need to talk to your hosting company about.
    If you can't use FTP with your server, you probably don't want to run an ecommerce business on it.
