I think that would depend on the particular addon. You'd need to check in the appropriate support thread for specific information.

Worst case you could do the merge yourself. For instance if a mod changes

includes/templates/template_default/tpl_foo.php

and that file has also changed between 1.3.7 and 1.3.8, you could just start with the 1.3.8 version and apply the changes between the mod and 1.3.7.

If the mod changes files which are not overridable, you'll want to take more care (and perhaps even wait for the author to catch up). But if it's mostly template changes, go for it.

To reiterate what Clyde said, search the forums and see if the mod has a support thread and read the last few pages of it; chances are this question has been asked - probably more than once.
