broken links in EZPages Header and Footer

I recently made the changes in Sessions, and configure.php files to take my store live. The site was originally accessed at mystore.com/zen, but is now accessible at mystore.com. However, since the change, while the links in the EZ Pages Sidebox work correctly, links to the same locations in the HeaderBar and FooterBar still show the old '/zen' path, and generate an error.
I've tried to locate the defective url's using the Developers Tool Kit, without success. Where should I look?
