My order confirmation file isn't picking up the template, It is just been sent as plain text
Is there anyway to tell zen cart to use an email template?

Emails are only sent in HTML format when the customer chooses HTML format in their account preferences and the store is configured to enable HTML messages in Admin->Configuration->Email Options
