Ok I know this is just something stupid that I missed when I set up my second store, but I can't figure out what.
I receive the PayPal receipt but not the order confirmation. The customers aren't receiving it either. Any ideas?

Thanks! All the settings in the email section of the admin are set exactly like my other store and everything is working fine in that one. The site has never sent them, I thought it was just not coming to me until a customer told me today that she has never gotten one either.
If your order confirmations for PayPal transactions are not being sent and the orders aren't showing up in your admin area, then you need to troubleshoot the communications between PayPal's servers and your server, and/or fix settings in your PayPal account, etc.

The orders confirmations from paypal are being sent, and the orders are showing up in the store, me and the customers just aren't getting the order confirmations from the store.
admin > config > email options > Email Archiving Active?

Ok I have turned it on.
Now you need to download the Email Archive Manager, which will allow you to view the archives:
